Motors don't have voltage (unless they are being used as a generator, of course), motors have impedance. Batteries have voltage.
Are you trying to measure the current draw through a motor, perhaps?

So um, why would you want to know the voltage across the motor? Far more interesting is the current draw (as someone said earlier).
At full throttle, the voltage applied to the motor should be close to that provided by your battery pack. At lower speeds, the speed controller supplies less voltage to the motor.
To measure the voltage, stick the red probe on one motor contact and the black one on the other. Really doesn't matter which one goes where, unless your multimeter won't measure negative voltage, in that case swap if you get a wierd reading.
To measure the current, it's a little more difficult. You have to put the multimeter (in ammeter mode) in series with the battery somehow. I won't go into detail how because it's a pain w/o cutting or desoldering wires (and aligator clips are helpful).
