Yup, I agree. Put ALL fresh cells in that controller. The controllers have circuitry that will halt the charging if the batteries can't handle a steady charge rate....Even if just one of the batteries is drained this can happen.
Put fresh alkalines (or even NiMH batts) in your controller and see what happens.
